A Germany company called Microsensys provides tags and readers that can be used for tracking bees. We wrote about researchers successfully using Microsensys tags and readers to study bees back in 2011 (see RFID Helps Scientists Study Honeybees' Homing Behavior). I suggest you contact the company directly to find out about the costs and the best way to track your bees.
