When using passive UHF RFID tags that are 6.0 millimeters in diameter and 2.5 millimeters thick, what size hole needs to be drilled for the tags to be embedded flush in metal?

I suggest you contact the transponder manufacturer. If an ultrahigh-frequency (UHF) tag is not designed specifically to be embedded in metal, it is quite possible that it won't function properly. There are tags designed for embedding in metal, both passive high-frequency (HF) and passive UHF, and the manufacturer would be able to give you advice regarding the size of the hole to drill, as well as how to ensure that the tag functions properly within metal.
