An RFID reader interrogates tags continually, and this information can be sent to a PC or server that is running another program, but it sounds like you are planning to use a PC with a desktop reader or some other kind of reader. Yes, it is possible to capture data from the reader while running additional programs, just as you can use Microsoft Word while streaming videos in a Web browser.
